His coaching career began in 2011 at APOEL, serving as assistant to Ivan Jovanovic. Together, they won the domestic league and led the team to an historic UEFA Champions League quarterfinal run in 2011–12—an unprecedented achievement for a Cypriot club.
From 2013 to 2017, he continued his partnership with Jovanovic at Al Nasr in the UAE, where they celebrated notable successes including winning the AFC Champions League (2013–14) and the UAE Pro League (2014–15).
In the 2017–18 season, Kontis joined Olympiacos FC as assistant coach, eventually finishing the season as head coach. He then moved to the Hatta Club for the 2019–20 campaign and stayed until the first half of the 2020–21 season, before returning to Greece to join the Panathinaikos FC coaching staff under Ivan Jovanovic until December 2023.
In January 2024, he took over as head coach of NPS Volos, managing to keep the team in the Greek Super League. Shortly after, he returned to Panathinaikos for a one-month spell, leading the club to win the Greek Cup for the 2023–24 season.
Most recently, he worked for Al Fayha FC in Saudi Arabia, serving as head coach for six months during the current season.
